Hmm.  Seems clear enough to me:
-C path, --configpath=path, --config-file=path
    Use the specified path for locating the distributed configuration
files. Ignore the default directories (usually /usr/share/spamassassin
or similar).

Er, that's exactly what it's supposed to do.  It looks like it hasn't
changed between 2.6x and 3.0, either.

-C is the "default rules" directory...  ie, the directory in which the
rules distributed with SA are supposed to be.

If you're looking to specify where your local "custom" or "site" rules
are, use --siteconfigpath.
