Normally graphdefang does have problems with really large sites. I'm using a modified graphdefang where I utilize DWH_File in order to not have to load the whole dataset into RAM, wich might well make it a lot more feasible for large sites. It works perfectly fine for me, but I don't have a large site and I have no idea what the speed of this version would be if put to the test on huge log files. At least it shouldn't hog all of a machines memory while running. It's at http://whatever.frukt.org.
